Right..
First of all, what colour is the spark? If it's blue/purple it's fine, but yellow/orange means its a weak spark. Do you know the correct gap spec? Make sure you give them a good wire brushing.
You say you had it running before - how did it run?
Also, give the compents in the stator a good going over with wd40, it usually works on mine, but then again mine is points ignition. Last thing i can think of is the wiring from the old engine that you used - what was the modification?

spark is blue. dont know correct gap size, but set it to 0.8mm (as is standard in college) and they've been brushed.
when running before, it was only running on one cylinder on idle, until you touched the throttle.. but i know this was down to a leaky inlet manifold..(need to make new rubber gaskets to take up any warp-age..)
stator was cleaned and prepared before being put in the engine. the wiring consisted of doubling up wires. (pistons are at 180 deg. from each other. thus making this alright, as the current is not needed in both cdi's at the same time, thus keeping the current flow the same through out the wiring.)
i've been told on 'the other forum' that the easy start could of blown the plugs. as they're petrol plugs, not methanol. also been told to re assemble the bike (exhausts, and inlet manifold/carb back on)

Yeah, it will help having the exhausts back on, as well as the carbs. So is/was it only sparking on one plug?

all back on, and still nothing. it always sparked on both plugs.. :/
taken the wiring to do the it properly.. see if that helps. will find out tonight..
